I've successfully installed it on my N48, but when I look inside, all the folders are empty and I only have a single "2-1" folder under My Documents.
I've followed instructions to the letter and am now at a loss as to what I need to do next to be able to start using the software.

The 2-1 folder is the 'root' of the BMW INPA download which you've already downloaded. It contains various folders and files that should be put in your My Documents.

Install the Package
Start the Software
Afterwards you should have a lot of folders and files under your My Documents. You can find the installation steps here.
